How does CoinTracker deal with a data feed sync from an exchange that supports both crypto and stock market securities. For instance, my feed includes where the 2X EFT called XRPT. Seems to not handle this.

Likewise, TastyTrade is another equity, option and futures exchange that also deals in a limited way with cryptocurrencies. They aren't even on your integration list, but would have to deal with a mixture of in a data feed scenario.
